An aliquot of modified RNA should be reserved as the starting RNA. This sample yields bands at every modified position and provides a standard to which RNA products can be compared. The comparison is simplest if the same amount of radioactivity is present in the ladders being compared. After both the transcription and the end-labeling reactions, the RNA must be separated from unincorporated nucleotide triphosphates. This can be done either by gel filtration chromatography or by electrophoresis through a denaturing polyacrylamide gel. Modification interference requires two steps: modification of specific bases with chemical reagents and the detection of those modified bases in substrate and product RNAs. The modified positions can be identified by sensitivity to aniline cleavage. For example, primer extension by reverse transcriptase is blocked by many base modifications and phosphodiesters containing a phosphorothioate are readily cleaved with iodoethane." @default.
