- W131619512 abstract "This chapter discusses some practical consequences of disconnections between organizational and hierarchical levels when molecular data are used to reconstruct phylogeny. Crossing from a lower to a higher level—from genes to species or from genotype to phenotype—can simultaneously introduce new kinds of homoplasy and mask homoplasy from the lower level. Sources of homoplasy in reconstructions of “phylogenies” of nucleic acid sequences are presented to illustrate the concept of gene trees. The relationship of homoplasy in single gene trees to homoplasy in multiple gene trees is also discussed. Combining the gene trees help in reconstructing the phylogeny of something other than that of genes themselves, resulting in “species trees” or “organism trees.” The chapter presents species-level problems and deals with the issue of homoplasy in combined data sets involving closely related species. The chapter also provides a discussion on the role of character independence in phylogeny." @default.
