- W2010805211 abstract "The spin dynamics and multiplet structure of three scalar coupled protons have been calculated by solving the complete Liouville master equation. The spin system selected for study was chosen to model the H1′-H2′R-H2′S protons of a deoxyribose ring in a B-form DNA duplex. In the long-correlation-time limit, when two of the three spins are very close to each other (as is the case for the H2′R/H2′S geminal pair), the multiplet splittings of a third spin (e.g., H1′) that is scalar coupled to that geminal pair are modulated by transverse cross relaxation; furthermore, theory predicts that the phases of the multiplet components are also affected by transverse cross relaxation. Our results indicate that, in the case of a DNA duplex undergoing rotational diffusion with a correlation time longer than ∼2 nanoseconds, the measured apparent proton-proton J coupling constants of a spin that is coupled to a geminal proton pair cannot be used to determine the sugar conformation via a simple Karplus-type relationship because these cross-relaxation effects perturb the apparent J splitting. A specific experimental example is presented that illustrates the apparent contradictions and false conclusions that can result from not considering transverse cross relaxation. The cross-relaxation effects are generally ignored, and, because of this, the fact that the measured apparent J couplings cannot be fitted to a single sugar conformer using current calibrations of Karplus coefficients does not necessarily indicate an equilibrium between different conformational states of the furanose ring." @default.
