Recently, chilli leaf curl symptoms have occurred in Islamabad with 10 to 50% disease incidence. During 2014, leaf curl symptoms reminiscent of begomovirus infection were observed in chilli pepper plants at experimental fields of the National Agriculture Research Centre, Islamabad. Leaves were collected from 12 symptomatic plants and analyzed by TAS-ELISA, using the monoclonal antibody panel of Harrison et al. (1997). Total DNA was purified from six plants found positive by TAS-ELISA, hereafter isolates 248 and 249, using the DNeasy Plant Mini-kit (QIAGEN). The possible presence of begomovirus was investigated using PCR amplification with degenerate primers (F-5′-GGRTTDGARGCATGHGTACANGCC-3′ and R-5′-GCCHATRTAYAGRAAGCCMAGRAT-3′). The expected 650 bp amplicons were cloned into the pGEM-T Easy plasmid vector and subjected to Sanger sequencing. BLASTn analysis indicated that isolate 248 showed 97% nucleotide (nt) sequence identity with Pedilanthus leaf curl virus (PeLCV) and 93% to Papaya leaf curl virus (PaLCuV) for isolate 249-1, while the isolate 249-2 shared 95% nt sequence identity with Cotton leaf curl Kokhran virus-Burewala (CLCuKoV-Bu). Rolling circle amplified (RCA) product for isolates 248 and 249 was digested with HindIII, EcoRI, and NcoI, ∼2.8-kb fragment was cloned in pGEM-3Z and subjected to bidirectional DNA sequencing using primer walking, with a minimum overlap of 150 bases. The cloned p248, p249-1, and p249-2 begomoviral genomes were 2,772, 2,772, and 2,782 nt in length. Pairwise nt comparisons using the Sequence Demarcation Tool v1.2 (Muhire et al. 2014) indicated that 248-ISD was closely related to PeLCV (AM712436.1) at 97% nt identity, and 249-1 shared 96% nt identity to PaLCuV-Rh (FM955601) reported to infect chilli (Vinoth Kumar et al. 2015), whereas 249-2 was 95% identical to CLCuKoV-Bu (LN845932.1). At ≥91% nt sequence identity, they are considered isolates of the previously reported species, CLCuKoV-Bu, PaLCuV-Rh, and PeLCV, respectively (Brown et al. 2015). The possible presence of begomovirus-associated betasatellite was investigated by PCR amplification using the primers (F-5′-GGTACCGCCGGAGCTTAGCWCKCC-3′ and R-5′-GGTACCGTAGCTAAGGCTGCTG-3′) and DNA sequencing of the cloned amplicon. BLASTn analysis (GenBank) identified the closest relative as an isolate of Papaya leaf curl virus betasatellite (PaLCuB) (JN663874) at 92% nt identity (SDT). This is the first report of PeLCV (KY978406), PaLCuV (KY97840), CLCuKoV (KY825244), and PaLCuB (KY825245) associated with chilli pepper plants in Pakistan.
